You got right down to my core misunderstanding. My epiphany occurred on the idea that “the entire chassis is an extension of the minus terminal of the battery”. I’m still wondering why cars are designed this way, but that wasn’t in my original question. To be shocked, you have to touch two points that are connected to opposite terminals of the battery. And the voltage is low, yes. I had a car once where the chassis was painted–I had to scratch the paint if I wanted to make electrical contact.
If it’s contact resistance we’re worried about, maybe it would have been better to clip to the terminal? I am guessing that the difference would probably be less than 10 milliohm. The whole car is designed to work that way.

Now when i turn the key on the dash lights do not come on and either does the touch screen. It will start and then the dash lights come on but still no touch screen and then it does not run for more than a few seconds. Also on the dash lights the red triangle and the check engine light remain on. Does anyone know what has been done to my car? This is a with only 12, miles on it I suggest that you carefully inspect all fuses to see if you can find any that have blown.
If so replace them. Note that you have two fuse boxes on either side of the engine compartment and a fuse box on the side of the dashboard that you can see when the driver’s door is open. I would not worry about the relays. Then disconnect the 12V battery for a few minutes so that any trouble codes stored in the ECUs will be cleared. Then reconnect a well-charged or new 12V battery, and see if the car will start.

SoCal – westsiiiide so, my FJ would not turn over today. I guess the battery just go to low as I turned the key and nothing. Anyway, no biggie as my buddy was over so we can just jump it. Got out the cables, he hooked them up and we went to jump it and the jumper cables started smoking at the connection points on both the FJ and the car – started to melt the plastic near the clamps. I have never seen such a thing. I looked at the cables and, not sure if it really matters, he had hooked up the ground to the – pole on the FJ battery and not grounded to the frame.

Went and had a look at the car myself today and got the full story about what it is doing, initally he told me it was shutting down but it was actually stalling. The current symptoms are as follows; the car runs rough, like its running on 3 cylinders, which make since since my scanner shows its logging fault codes P General misfire , P Misfire cylinder 2 ,P Misfire cylinder 4 , P Misfire cylinder 6 , initially the car smells very rich out the passenger side exhaust.
The car responds accordingly, after enough misfires it cuts fuel to the cylinders that are misfiring you can scan the inj pluse width for each individual cylidner on an alloytec and the the car ticks away on 3 cylinders with the check engine light on. It is also logging a “crankshaft to LH intake camshaft position” fault but it has been doing this for a while apparently, is supposed to be common on alloytecs, something to do with a stretched timing chain or something.
With all this in mind I have checked the battery connections, I made sure the was a good earth at engine by running jumper leads from the engien block to the negative terminal on the battery, before anyone asks I double checked it was the negative first before connecting it: I disconnected the ECU for 10mins and reconnected with no change.
Disconnected the battery for 10mins with no change. Checked the fuses and they were ok, I found it has a fuse for ignition for odd cylinders and another for even cylinders, thought I was onto something but alas they both had 12 volts on each side, each coil plug was getting 12 volts from its respective fuse, I guess the ECU switches the earth to turn the spark on and off. Had a good look over and wiggle of the harness for the coils and all appears ok.
Looks like I have fried the ignition driver in the ECU for the even cylinders left bank , a good search show up a few people with the same issue but no concrete cause, I know a vacuum leak on that side or a blocked cat could cause misfires on one bank only but it was fine before the battery change. Intersting that with it misfiring on all cyinders of one bank the O2 sensor voltage for both banks still stayed around mv, I’ve never logged a alloytec before so I dont know if this is normal, may have been because the engine was cold maybe.
Anyone know what a new ECU for a Allytec is gonna cost me?

Modern batteries are for the most part sealed tight and maintenance-free.

The following instructions are for creating a MegaSquirt to Relay Board cable. It is for those who are creating their own harness. With both boxes mounted, measure the distance between them from DB connector to DB connector – this will be the length that you will cut the individual wires. If you are not using a Relay Board, allow enough length in each of your wires to reach the target component. It is often better to be too long and trim afterwards, than to be too short and have to splice additional lengths on.
For a Relay Board cable, you can move both heat shrink pieces to the center of the wire length, and then twisting the center of the wire with a few twists to hold the heat shrink in place, so that it does not fall off the wire or run down while soldering the connection. For a pigtail, you can slip the heat shrink tubing on later.
Orient them so that both are facing the same way, with pins 1 – 19 closest to you. You will definitely want something to hold the connector, since as you attach more wires it wants to move around more, while at the same time you have less room to solder. Having it held stable helps a lot. Run one wire from pin 7 to pin 7 there are numbers on the plastic surrounding the connector’s pins and solder both ends.
Repeat with pins 8, 9, 10, 11 and 19 this one is important – it is the return wire for the coolant temperature sensor, air temperature sensor, and TPS.

I would call a toyota dealership and just ask them to quote a replacement to gauge just how far over you are getting bent. The protection would be designed into the inputs of sensitive devices.
